The Latics scored two either side of the break to claim the points despite a first half goal from the Blues from a melee in the six yard box in which Harvey Moyes and Jason Blackburn were in close attendance.
"It was never a 4-1 scoreline, and their keeper has made some fantastic saves," academy manager Alan Moore said.
"There was some pleasing football and we created some good chances but there is a trend of conceding in the second half which we need to address."
